When I add a PCI-e card, say an USB3, sound or any card my system keeps booting upon shutdown. I cannot shutdown the machine (S5), it keeps booting up right away. Even with hibernation off. Without an additional PCI-e card besides the GPU my system shuts down correctly and remains off. I've turned off WoL, but no luck. I want my system to stay off when shutting down when adding any PCI-e card. Plus my power LED remains lit when powered off. I have a 2-pin power LED. This happens on all PCI-e slots and with any PCI-e card. No additional PCI-e cards, no problem. Soundblaster Z (2013), some USB3 cards from Amazon this year, Soundblaster AE-7 (2020), Gigabyte GT1030 2GB GDDR5 (2019). Doesn't matter what type of card I use. It's like it has a constant 'wake by PCI-e device' state. Such an option is not selectable within the bios, but that would disable WoL as well. I had this problem with my old Intel system and for me to resolve it (was a gigabyte board), I had to disable fast start up. Certainly was weird however I'm not sure this will be the solution for you but wouldn't hurt to try. Maybe when your PC shuts down, your board is seeing it as a powerless instead and is trying to resume as a result? Try to change the option of what the board does on power loss in BIOS?
Was thinking it as well, but I already disabled fast (or ultra) boot. This is a weird and annoying issue.

Somehow it got fixed by itself (although Gigabyte acknowledged the issue and escalated it) by turning on ErP. That powers off all ports, but unfortunately negates WoL. But for now this works. Weird since I changed nothing. It also shuts down correctly if I leave an USB device on my USB3 card.
My B550 Pro V2 sometimes has the same issue where it won't turn off the USB ports long enough and that locks up my Logitech keyboard (lights stay on, but no input). It even keeps the lights on when I command the computer to shut down. Only power cycling the PSU and unplugging and re-plugging in the keyboard brings it back. If enabling ErP is a work around for now, I'll try that.
The issue got fixed in a later bios update, which is surely fixed in the latest bios. ErP is a power saving setting within the bios which shuts off all ports and power. Unfortunately this also disables Wake-up on Lan.
I don’t know if a BIOS update fixed the issue, but I replaced that keyboard and haven’t had an issue since. Although now I don’t remember if I also had the issue with my mouse. The issue only applied to the USB 2.0 ports though. I do keep ErP enabled simply because I like my computer actually being all the way off.
