I just updated from the 177 xx drivers to 180.48. I am using RivaTuner 2.11. Before I had control of my fan speed via the Nvidia control panel, plus RivaTuner. Now in the control panel it is greyed out and rivatuner does not have a tab for fan control. Any help would be appreciated!

Get RT 2.20 or do what I did, got EVGA's Precision utility. You can use it for any card, it doesn't have to be a evga brand. It's simple to use.

So it seems that my fan speed vanished from my GPU-Z after i installed the 180.48 driver :|.Is there a fix for this?.

Just for the sake of others. As long as your video card has "Hardware Level Control" as with the 8800 Series and up...you can use "Low Level" fan control which takes it directly to your hardware. Unwinder wrote it that way. The problem is that you had your fan control set up through the Nvidia drivers...and since 2.11 didn't recognize the drivers...it would no longer control your fans

I'm using that too, but I can't figure out how to make the fan adjust automatically as GPU temp rises, like I had with rivatuner. setting the fan to "auto" doesn't really do anything, an my temps get over 80*c!

No, how the "driver level" fan control was interfaced in the driver changed with the 180 series. All tweaking applications where you could adjust the "driver level" fan duty cycle broke. That's why you need nVidia's System Tools v6.03, EVGA's Precision Tool v1.3.3 or RivaTuner v2.20 to restore fan functionality.
