In my opinion the best thing to do is get a good cooler for your cpu. The stock cooler is not good. It´s way too noisy and cooling is not the best. So spend some cash and you´ll be happy.

Hmm, I've just chucked a 1090T with stock fan in a new server with a Gigabyte GA -890FXA-UD7, inside a Coolermaster 923, given the case has 4 fans, it is quiet as, I can barely hear any fans, let alone the CPU fan. Not sure on the spin speed at the mo, but it is quiet.

Cool N Quiet activated in BIOS?

Putting the CPU to high load levels makes it sound like a jet engine. I'm assuming you don't play games on your server.

True, but then it has been a busy server, we've had some issues and it's been frantic migrating data from our old server, multiple times and I've yet to hear it get in a tizzy. But then, yeah, minor load copying files and setting up access/exchange/sql etc, so no major load like a game.

But then, I'm certain having 3 120mm fans and a 90mm fan doing their thang, it helps.
