I'd have to say Kefka is my favourite villian in a game. Villian anywhere? I'd say John Doe from Se7en.
Don't you mean The Queen of Blades ? Was thinking about her myself, but since it wasn't her fault the she is part of the zerg and Overmind brainwashed her. She is now part of the Zerg and Zerg has their own goals, I don't think that she is villain. But if you think about what kind of effect she has and what kind of effect Tassadar's actions have to Xel'naga's return, not sure if the Xel'Naga can return anymore... But it still wasn't her fault. Anyone else read StarCraft books?
Dormin from Shadow of the Colossus. Dormin tells you to defeat the colossi but does not care to tell you after doing so, he will take possession of your body. Dark ominous character that Dormin.
lol my point guard in my player mode ia ball hogging a$$ to mostly cause my teammates suck a$$. gods i hope they tweak the ai in my player mode in nba2k10 i never spent so much time yelling at a game my utter horror and disbelief at the teams play. too many great villians. bob page from deus ex, ocelot from mgs, a number of ff villians, heck the joker from batman AA and how about the scarecrow from that same game? the best sequences in that game were all related to scarecrow.
Dr. Krieger in Far Cry...so evil that he just had to settle on a tropical peninsula paradise with his personal volcano, a benchmark for all evil villains. The NOLF series has some entertaining villains, like Volkov and Pierre The Mime King...directed by The Director, also with a personal volcanic lair. Of course, Dr. Betruger upped the antics by having his own personal HELL.

Villian from Jade Empire... Don't want to mention as is a major spoiler. But it made me want serious revenge.
*spoilers* Well I guess they could've given him a little more backstory, like gone more in depth a/b how he wound up w/ sovereign and such, but apart from that I don't know what else they could've included with him. I mean his conflict w/ shepard is fairly straightforward - the situation gets explained pretty completely by sovereign and that leftover prothean ai, Saren's part is pretty important but the fact that he's being mind-controlled makes his beliefs and goals much less interesting. I dunno, I don't feel like there was really much more I wanted to know a/b him, he may have been limited as a character but that was a function of the plot, not the dialogue-writers
