I am having the exact same problem. I have a Sapphire HD Radeon 6850. The voltage control, Core clock, and memory control work great on ATI tray tools.

But the fan control doesn't work at all. Which is weird, because I can use 3 other different programs to control the fan. MSI Afterburner works, Speedfan, and also Sapphire Trixx can all control fan speed.

I don't like using MSI Afterburner because the voltage control doesn't work for me on that program. Also, the core clock maxes out at 850mhz but I can push my core clock to 1020mhz while still being stable with ATI tray tools and Saphire Trixx.

I don't like using Speedfan because it doesn't control anything else besides the fan speed. I want one program to do everything.

I don't like using Sapphire Trixx because it doesn't instantly apply the overclock settings on windows startup, it has a graph that pops up and makes me wait 5 seconds before the overclock takes effect. Also, it doesn't automatically change the fan speed on windows start up even though I tell it to. Furthermore, it doesn't automatically unload itself from memory once the overclock is applied.

ATI tray tools also doesn't automatically unload itself out of memory once the windows startup overclock is applied. I have to manually close it everytime. Is annoying. Would be nice for a "Exit from memory after overclock is applied on windows startup" option.
