Blinking cursor on boot up

Hey guys, turned my PC on this morning to find it getting stuck on "Detecting Array" all of a sudden it's working fine again now.
But I've run into another problem, my hard drive makes a sort of clicking sound (as it should) every few seconds, the PC gets past the bios and the "Healthy Nvidia Stripe" but then gets stuck on a black screen with a blinking cursor in the top left as if the system wants me to enter something, but when I try to type nothing happens.
Please help!

sounds like your windows install is bodged, try running a checkdisk from the installation disk.
