I've got the same problems with version 1024, vista 32bit, Radeon 1950XTX.
Something inverts the values of the fan control.
BUT: i think, i've got a workaround (at least, it works for me)
Let it invert the values a second time, so that there are the right values again:
first set it up as you want them to be. save them, and apply them. the values get mixed up. reload (don't alter them in the boxes) the settings again and apply them again. they get inverted again and voila, everything is fine, even on the next startup...
